1/ I have some strange behavior in the custom fields visibility for
different users that have similar rights.

I would like to check the database integrity, and especially the
rights management.
Is there any script that can scan the database to find issues or
integraty errors ?

Somewhat related to your question, the RT extenstion
RTx::RightsMatrix on CPAN can help you visualize rights.

RTx-validator:
rtx-validator - Script that allow validate rt database - metacpan.org
This script doesn’t work and is not supported in last releases (see
CHANGES). There is no much interest in functionality of this script in
rt-users community. I could apply patches, but don’t plan to hack on
this script much because really there is allready too big TODO list
for shreadder.
