Can anyone offer any insight into how to deal with multiple RT
instances, such that bounce messages get picked up by the correct RT
instance?
Currently I have 2 RT instances, but bounces from either instance are
almost always sent back to the user of the apache process
(www-data@my.host.here) and not to one of the addresses that RT would
pick up on.
Is there something I am missing with regard to correctly setting the
from or reply-to address?

This address is “Return-Path”, controlled with -f argument of your
sendmail program. There are several options in the config to control
this, read about OverrideOutgoingMailFrom, SetOutgoingMailFrom and
SendmailBounceArguments options.
